The intruder has now been removed from the train by UK transport police, but National Rail says the incident caused “significant disruption” to morning traffic.
The disruption at the station is expected to last until about 12 noon, the railway said. All routes to Manchester Piccadilly are affected, including the Northern, Avanti West Coast and TransPennine Express services from Preston, Wigan and Blackpool North.
A National Rail spokesman said: “The intruder near Manchester Piccadilly has now been removed from the train by the British Transport Police.

“Trains at the station can be delayed or canceled by up to 60 minutes while traffic returns to normal.
“It is expected that the trains at the station will be significantly affected until around 12.30pm.”
Alternative travel advice for north travelers
Northern says tickets for routes to and from Manchester Piccadilly on Northern Alternative Services to / from Manchester Victoria will be accepted “via any reasonable route”.
The TransPennine Express services said they are also accepting tickets to / from Manchester Victoria while the disruption continues at Piccadilly train station.
